Requesting help merging tilesets

Hello all,

 

I am trying to combine a couple tilesets but the background colors are different shades of blue. When I combine them it only lets me use one shade as the transparent so when I use tiles the different shaded blue backgrounds will show. I have tried using different tools to get them all to have the same color background or a completely transparent background. (GIMP, Paint.net, Paint, Paint Pro, A script program that merges) but I still get the background colors.

 

Any help or suggestions will be appreciated.

Thanks, even if you find a program or way to do it please let me know. I want to combine a few tile sets. The one I posted is 4mb because it has a previously fused one.

@ Shuxion --- you should remove the QUOTED image. It just takes up usless space and may cause the page to load slower for some users.

 

NIce tileset though. Also you can try paint.net (free).
